Windows 2008 mkdir command

The usual other items like shortcut, text document, etc are not there. However, once i have created to new subfolder using the context menu and go into that folder i can see all items in the context menu again. Creating the same "first" folder from the explorer does not have this problem. If i look at the permissions I can see several differences between the two created folders.

Both have been created in the root of the D: partition that has default permissions. The folders are created using a domain administrator account which is also in the local administrators group.

What is causing this and can i resolve it? I ran the script using the local administrator account instead of the domain administrator account i used before. Now i do not need to elevate the command prompt to run this script. Both the net share as well as the fileacl tool commands now run without problemens using a "normal" command prompt.

Also the context menu now shows the normal items in the "new" list. So this works! My question now is, why doesn't it work as a domain administrator which is also in the local administrators group? I double checked to see if the domain account i was using sysadmin was in the Domain Admins group.

It is. I also check to see if the Domain Admins group was added to the Local Admin group. That's also true. I do notice that the sysadmin account on the domain has a Primary Group "Domain Users".
